OK, so if I understand you correctly, this is the dotmap with the two good city sites:
and this is the one with three less good ones.
I don't really see it. The three eastern cities in the latter dotmap are all good. The northern filler city can borrow the fish and gives great flexibility in city management, where one city can emphasize hammers while other cities work the food. The Moai city will be good and makes good use of the coast, and the southern city won't have fish, but we can farm the flood plains in keeping with our specialist economy.
With the latter dotmap we grab the best resources (corn and fish) sooner, and we get an extra good city out of the same land.
EDIT: Remember, we can tolerate more overlap when every city will be running two specialists.
