If I install/update RBMod 2.03.5 or whatever the latest version is, so that I can play PBEM55, will that conflict with PB13 which appears to work fine with the previous version?

It's fine; you are not replacing the previous version of hte mod, you can leave that folder in place. This is merely putting a new folder, with a different name, into the BtS mods folder.
Does it cause the server trouble if you try and log in with the wrong one loaded?

No idea about if it causes server trouble, but will get to the screen that asks for a password, input a password and then get thrown out of hte game because the mods don't match.
