Definitely would have been preferable to do this before the game actually starts if balance was such a strong concern, but even then it's odd that map balance is such a concern in a game with so many players and with such obvious and extreme disparity in leader/civ combos. Balancing starts would only go so far in mitigating those other starting conditions.
With that said, it's still T0, and no matter what plans players must have made by this point it's not like anyone is committed to a particular start and strategy, so if redoing the map is so important there's no harm, no foul.

Maybe could convince everyone to use one of our RTR mods instead? Makes everything at least more balanced than a FIN/ORG vs AGG/PRO on deity.. lol OR, have as someone suggested; Best starting traits/civs get the worst starting position. ect.

RTR mod has issues of it's own.
Is it better balanced than the base game for MP? Sure.
But it's also carefully crafted for everyone to rush machinery/guilds and kill one another. Defense is nerfed several ways, and offense is boosted. (swords at +50%, early trebs, early privateers, weakened castles, no spy networks to watch your neighbor, etc)
And for more than 40 players who have never seen it before, it's a huge pile of changes to absorb. Almost nothing is the same with wonders, civs, leaders, units, traits, tile improvements, and even civics. About the only thing that hasn't been fiddled with is the bulb preference order.
I also suspect that rushing the bottom of the tree in RtR may cause you to burn out with the game set to Deity. Your economy will crash. There will be two groups of players. The ones that attempt to prop up their economy by running the top of the tree. They get eaten by the people on the bottom when the horde of Knights roll out on T80. And then the players with Knights all collapse into unit strikes and overextension.

I feel like I need to respond to this, the problem is I don't know where to start. Probably best to point out that the basis of what you've written is "Players will make bad choices and other players will pay the price". I'm fairly sure this issue is the basis of all FFA games.
I would be unable to recommend the 4.X line for this game, because it still needs the test games to play out to see if there are any major changes needed. I do have an update to discuss (I should probably post that...) but it's available for people to play if they want. I 100% dispute your point about Machinery, but you essentially refute it yourself, so meh.
OTOH, I don't see why RtR 2.0.8.5 line would be a bad choice (Might need the DLL updating for 52 players though)? I also don't see the point in why Deity is so important? Sure, people want to play on it. There are also people who like to cut their arms with razors: doesn't mean it's a good idea. Emperor is fine given the late game tech cost increases.

The reason Deity was chosen is I believe because the german players wanted to have a harder/slower game?

That's flawed reasoning in terms of difficulty, but sure, Deity increases tech, civics, city maintenance and unit costs, inflation, so it makes the game longer (ie more turns to reach a VC, but not necessarily as many for players to give up the will to play). The only "difficulty" it affects is rate of barb spawning, but it's probably easier to play against the sucker that got Joao on Diety than on Emperor so even there the effects are...unusual.

A tiny update about the restart: I think tomorrow or the day after tomorrow are the map changes finished and I could restart the game.
Probably I will use this to push an early first bugfix of the mod. An user found a bug where an unit will move automatically  Charriu already found a solution.
